Just some ideas that may help:

Have heals, either on heroes like Witch Doctor or items;
Buy Lotus Orb to use on a core hero (just the menace of having it deters Doom from using Doom on that core sometimes) or just buy Linken's Sphere on the core itself;
Pick a hero with silences: silenced Doom is useless;
Fight around Doom, bearing in mind it has 125 coldown.
Pick a hero that doesn't mind being doomed, like some right-clicker ( Sven) that can frontline and keep hacking (better yet someone who can benefit from Doom's low armor;
Walk around whenever possible as a team so you don't allow him to have pick-offs as easily.

And now I hope more competent people come up with better ideas to help.
